Go down the stairs from the main hall right before the area with fish on the ceiling (Alfred C. Glassel Hall). The weather forecasting station should be in front of you. Turn around and you will see the bathrooms. There is a unisex one 😊.
You have to be inside the museum with a ticket (unless it's Thursday 2-5 pm.), but I think there are other safe bathrooms available in the building and staff here are very friendly and accepting.
