If you enter SFU Harbour Centre from the Hastings St entrance go straight in and then turn left (by the security office) and continue down that hallway until you see the washrooms, which will be on the left. There are two gendered washrooms and one single stall handicap washroom.
As this is a university campus it's extremely unlikely anyone will notice you coming in to use the washroom or give you a hard time. Security has always been friendly to me.
